Dark Shot

Pros

Knight starts with Dark Shot by default in Story Mode and Endless Dungeon. It is a projectile that, maxed out, deals Attack x 4.5 damage at 10 seconds cooldown, making it a good balance of damage/range/cooldown. It gains massively in power with the Naginata weapon, which on collision causes the projectile to unleash a small-area pulse that can deal additional damage as high as Attack x 15, which is very high for a projectile of its cooldown level.

Cons

Dark Shot is lacking in power overall without the Naginata weapon or its Augmentor-locked damage passives. An Attack x 3 projectile is still nice, but Naginata and the Unexplained tree give Dark Shot its real power.

Monster Bubble

Pros

Knight starts with Monster Bubble by default in Story Mode and Endless Dungeon. On its own, it is simply a move/dodge disable projectile, which is still useful, but when maxed out, it holds an enemy (or enemies, if they are bunched up closely) in place and disables their movement/dodge for 8 seconds, causes them to suffer a base Attack x 0.6 damage every second and with Fumarole/Pressure Cook, can cause Fumarole to deal double damage to enemies trapped in Monster Bubble.

Cons

Even without its passives, Monster Bubble has very few negatives -- any movement/dodge disable is useful for more accurate attacks in a party.

Unexplained

Pros

Unexplained is places a 1 second curse on all enemies, that when maxed out, deals Attack x 9 damage (Attack x 18 with the Devastator weapon) and inflicts Knockback to any enemy acting (either attacking, or using an ability, which includes healing abilities). The Knockback from the Unexplained Break passive is especially important, as this causes Unexplained to act as an all-range counterattack, taking large damage and interrupting every enemy that acts within that 1 second of Knight casting it.

Cons

Unexplained lasts for only 1 second, which means proper timing is required to utilize it effectively. Using it too early may have the enemy be unaffected, while using it too late and taking a hit defeats the point of Unexplained.

Deep Freeze

Pros

Deep Freeze is a large area that deals up to Attack x 2 damage and has passives that add additional sets of ice spikes to the battlefield -- up to 13 total with the Water Field Effect. The real prize is combining Deep Freeze with Fumarole/Eruption -- every set of ice spikes that is touched by Fumarole explodes into 8 ice spike projectiles PER DEEP FREEZE that each deal the same damage as Deep Freeze normally does. This can mean having up to 104 potential spike projectiles in play with one Deep Freeze/Fumarole casting -- which means very large damage to ANY enemy at the center of the Deep Freeze/Fumarole combo, especially with Knight's Devastator weapon to double damage (and Defiance to push it even higher). Even without the Water Field Effect, 56 ice spike projectiles is a nice damage output.

Cons

Deep Freeze itself is not particuarly useful without Fumarole. It covers a large area, but its damage is not overly high on its own and its cooldown is massive. If not intending to combine with Fumarole, Deep Freeze is best avoided.

Fumarole

Pros

Fumarole maxed out deals Attack x 8 damage to a large area, and can double damage with its Pressure Cook passive if the target is trapped in Monster Bubble, can be doubled again with Knight's Devastator weapon -- totalling to Attack x 32 without Defiance in this scenario. Fumarole is mainly used in conjunction with Deep Freeze, in the manner mentioned in Deep Freeze's Pros/Cons. It can also fit into an outside-the-box niche build with Fire Field Effect teams, where Fumarole/Volcano can deal an extra 3x damage.

Cons

Without Deep Freeze, Fumarole does good damage to an area -- but the 30 second cooldown is likely not worth the investment outside of it. Even applying Fumarole/Volcano to Fire team builds has its issues -- Knight still takes damage from Field Effect flames and his reliance on teammates to keep the Fire Field Effect going for 3x damage can be more difficult due to Volcano's heavier shift in influence toward the Water Field Effect.
